You can do either. We got off at Kichijo-ji station and walked across the InoKashira park - it's a pretty park and there is a small Benzaiten shrine which you can visit (as well as a small zoo, boats on the lake etc). We walked back from the musuem to Mitaka station. I believe that there is also a direct bus between Mitaka and the museum, but we did not use it.
