How to book WDW & DCL in same holiday?

I'm looking at September 2019 for our next holiday and thinking about a week or so at WDW to begin with (hopefully with free dining), then a 3/4 night cruise, finishing back at WDW for possibly 2/3 nights. We have not done a split stay or cruise before.

Am I right in thinking that I would just do a booking on the Disney site for the first part with hotel & tickets to get free dining and then a separate booking for the last couple of nights room only? Then I would make a booking on the Disney Cruise website? Would the separate bookings link ok to MDE?

Yes, just make separate bookings for each component. You'll be able to link all of them to MDE.

Although for the final few nights, consider renting DVC points since you won't qualify for any offers on that length of stay. May be cheaper than room only depending which resort you were planning to stay at. Slightly different process since you're booking through a DVC owner (or rental agent such as David's) but you'll get a reference to link MDE same as the cash/hotel stays.
