Yes I would definitely take the direct route from Manchester to Guernsey. You would need to get from the airport in jersey to the ferry port and the ferries are often delayed. I live on Guernsey and would always fly direct, it is too hit and miss otherwise and doesn't usually work out cheaper in the long run.

I live in Guernsey and recommend getting the direct flight. The boat can be unreliable
