We have used Netflights a couple of times and didn't have any problems with the flights booked with them.
Can't comment on the other sites as I haven't used them, but hopefully others will be able to advise of their experiences.

We have used Netflights many times with no problems. Helpful UK call centre if you need to talk to them.
Have used Skyscanner many times also but only for European flights so far, although recently they have better USA flight prices than Netflights.

Have used Expedia for several years now (with Quidco) never had an issues and seem cheaper. Booked with expedia.co.uk and expedia.ie as sometimes the exchange rate can make either cheaper as I have the Santander Zero credit card. Don't try this with a standard credit card as the fees can clock up.
