You'll want the Island Palms for that It's located on a small peninsula called Shelter Island that is right on the bay with much nicer views of the water and boat marinas. You can even see the downtown skyline across the bay from Shelter Island. Mission Valley hotels are located alongside a busy highway and no true walking areas around those hotels- except for the parking lots!

I probably would stick to the Mission Valley hotels if it were me. Old Town hotels are mostly of the budget variety and no frills, they are on the outskirts of the park and a couple are in some rundown areas. They are a little more inexpensive than the Mission Valley hotels, so if you still want to consider this area, I would stick to the La Quinta Inn Old Town. It's more of an upgraded motel, but it looks clean and decent. I believe they serve free breakfast, but you might want to check on that. It is near a freeway overpass though, so there could be some traffic noise.
