The Salisbury Hotel might be worth a look, they have a 2 bed suite. The hotel is a bit dated, but you're hardly in the room so it wasn't a big deal for us. It's close to Central Park and a subway station.

We’re staying in a family suite at the Riu Times Square, it’s a room with a King, separate room with 2 doubles and they share a bathroom - it looks ok but obviously not stayed yet!
