You have said that you found a hotel called Half moon by the Bay, this is Humphreys Half moon and this is where we stayed for 2 weeks and we loved every minute. The only thing is if you are not driving it is about 15 mins from the city centre and the public transport is not good from here. It is opposite the city centre so the veiws are fantastic and it is in the middle of the Americas cup harbour so the boats are magnificent
Yes that's the one, Humphreys Half Moon Inn, definitely like the look of that, and according to a resident in San Diego on Trip Advisor, you can bet a bus near the hotel which goes to Old Town area, and from there you can access the hop on hop off bus and also access buses to the beaches, Sea World and the lightrail to Downtown, and add taxis to that and it's doable. The suites are great, with a full kitchen, which will save us a lot of money on food.

We (my DBF & I) are doing the west coast this year, september 1st - 18th.
We will be staying in Anaheim (6 nights), Las Vegas (4 nights), San Diego (3 nights) & Hollywood (3 nights)
In Anaheim we are staying in the Sheraton Anaheim hotel, it has its own free shuttle to the Disney parks, one of the larest hotel rooms in Anaheim and as we booked the hotel through Virgin holidays (cheapest i come across) we get free parking too. We will only have the car for this part of our trip as we wanted to visit a couple of the OC beaches while we are there, particully Newport & Laguna. We plan to drive to Vegas from there and will drop the car off and stay for 4 nights before flying into San Diego (booked flights with Southwest airlines for $59 each and they don't charge for luggage )
Haven't booked our San Diego hotel yet but will be staying in the Gaslamp area as we won't have a car so i think this is the best area to stay, has many resturants & bars etc close by and transport for getting to the Zoo & seaworld which we plan to do while we are there. Going to book the hotel via Priceline closer to the time as i've heard of people getting great 4* hotels in the Gaslamp area for around $80 per night.
From San Diego we will use the Amtrack train to get to Hollywood, its a 2 hour journery into LA's union station, we have booked the Holiday inn express Hollywood for 3 nights for $123 per night. Wanted to stay in the Renaissance, i remember you saying it was nice and heard many other good reviews about it but unfortunately with the low dollar rate and the fact it cost $300pn we couldnt really afford too
