If we wanted to ride the Hogwarts Express one way on one day, then do the return trip another day, would the two inter-park ticket with one free day be enough? Or would visiting both parks each day mean we needed a ticket with two free days?

You just need park-to-park tickets for the days you wish to ride the Hogwarts Express. So if you want to ride the Hogwarts Express on two different days then you'll need at least a 2 Day park-to-park ticket.
The number of free days doesn't have any bearing on this. Visiting two parks on the same day only uses one day from the ticket. The tickets give you a number of "days", not "visits" or "parks".
